Can a customer pay for an order that includes a subscription with a gift card or can they add a gift card after they checkout?

Yes, customers can use gift cards to pay for your first payment. However, you can't use your gift card to pay for recurring subscriptions or add them to the subscription after checkout. This is a Shopify limitation and is documented here.
